While there are many, I'm just gonna throw two page-style, plot driven ones out there.

Rice Boy. This comic is awesome. A bizarre fantasy world of incredible originality. Poignant, cute, compelling, creepy, and hilarious. Definitely worth checking out.

The Adventures of Dr. McNinja. This has already come up in this section, but I'm giving it some more love. If you haven't been reading this comic about a doctor who is also a ninja, you definitely should be. It's implausibly awesome and awesomely implausible, and frequently laugh-out-loud hilarious.

Ares_God_of_War

I've always liked www.LFGComic.com and www.LICD.com - both by the same guy
"That is not dead which can eternal lie, and with strange eons even death may die."

GrizzlyBearTalon

Let's see I'll pick from my selection of cleaner and more heroic comics, as most of my others are just foul mouthed gamer comics & such.

The Abominble Charles Christopher
The Abominable Charles Christopher follows the adventures of a dim-witted yeti through a forest full of colourful animal characters. Really great art on this and it is funny too.

High Moon
Werewolves (and a whole lot more) in the Old West. It involves western style, with classic horror elements and even manages a little historical fun thrown in with references to the Pinkertons and that wacky Nikola Tesla. This is probably the best comic I have ever seen on the internet, in fact this is as good as most comics I would buy in a store. Reminds me of a wild west hellboy flavor.

Bayou
This one is really stunning as well. It is kind of an Alice in Wonder Land set South of Mason-Dixon Line in the 1930s. It has some really wild mixtures of stuff, done up really well. Classic fantasy with a 30s era twist.

Shadowgirls
The comic describes itself as "It's like H.P. Lovecraft meets the Gilmore Girls!" Which holds true honestly, it still feels more like a modern superhero story overall to me. There's even some Mutants & Masterminds write ups that have been done for the characters in the story.

Johnny Saturn
Johnny Saturn is a long-running, full-color webcomic that began with a basic question: Which is superior? Super powers or martial arts? Martial arts or great intellect? Great intellect or the will to succeed at any cost? Though we have gone on to explore other questions, this theme is still central to the story. We invite you to enjoy Johnny Saturn for its proverbial "grim and gritty" style, unexpected plot twists, and deconstructionist take on the superhero genre. Another good one, that I enjoy.

Nobody's mentioned 8-bit Theater yet? For Shame people.

Ctrl Alt Del- The Gamers website (not to be confused with a gaming comic). It's not as funny to me as it used to be, but I find the recent plot funny.

Dominic Deegan: Oracle For Hire- Dominic Deegan tells the future for money, but not all the questions asked of him are worthy of those gifts.

Also, I echo Ares' mention of Looking For Group. FOR PONY!

The Hitman

Starslip (Previously Starslip Crisis)- Very funny Star Trek- esque stuff.

Girl Genius, of course.

A steam punk fantasy set in a much different Victorian era Europe where mad scientists (called Sparks) have unleashed mayhem, crazy robots, and strange hybrid creatures upon the world.  Well-written, well-drawn, and very clever.  Interestingly enough, it started as just a published indie comic, and when they switched to a free webcomic format, their sales and profits shot way up.  Not they only publish TPB and make far more money from them with the free webcomic than they ever did with the individual comics you had to pay for.
I am the cat that walks by himself, all ways are alike to me.

The Hitman

GhostMachine

I'm also a fan of Ctrl Alt Del, which Tomato posted a link to. If he hadn't, I would have.

http://www.evil-comic.com/ - Evil Inc, I webcomic I only discovered a few weeks ago. But I can't recommend it enough.

Hear! Hear!

I even did Othar for FF.

Ajax

Blip!  : Story of a girl who was not part of God's plan and thus is capable of altering said plan. Though she is unaware of this and probably doesn't give a crap. :P It's a humorous strip done in a quasi-newspaper comic fashion.

Gunnerkrigg Court  : Think Harry Potter meets Hellboy. If that makes sense. I have no other way to describe it besides it being thoroughly enjoyable.

Superfogey: The story of a group of retired superheroes (and villain) living in a superhuman retirement home called Valhalla.

AppleGeeks: Another famous one. The story has highs and lows, but the art just gets better and better.

Blastwave: (currently on forever hiatus) A self aware war story, with amazing art and brillant comedic moments. Follows two or more clueless soldiers in a non-descript future.

Dresden Codak: The smartest webcomic ever written. Probably the smartest comic ever written. Sadly updates take forever.

Freak Angels: A webcomic by Warren Ellis. Nuff said.

Seedless: The story of a trio of grapes who come to earth to fight the evil grape Crazy.

Subnormality: Another very smart comic, though sometimes a little too wordy. Interesting read though.

There's more but I'm too lazy to list them all. I also endorse Dr.McNinja, LICD, Penny Arcade, Sinfest, and LFG.

laughing paradox

I can't believe no one mentioned Wonderella.

She fights crime and stuff.. mostly selfish. She's not afraid to kick someone in the nards.

Or Saturday Morning Breakfast Cereal.

It's like the Far Side.. pretty funny stuff.
