FFX Character Limit Question

Question about FFX for FF1 (2.3?  Whatever the latest version for FF1 is):

I believe I have read that FFX assumes the 1000th character it assigns a "complex" number to is where the user's hero files start, theoretically capping pre-defined characters at 999.  Is there an easy way to alter this limit without messing up the hero files (or OK, even if it does mess up the hero files)?  I need more spots than 1000.   

Ideally, I need about 3500 because of using 3 different versions of each entry (hero, ally, and villain templates).
