I've downloaded a few hero files and was wondering what folder I should place them in?
It will depend on what OS you are using. If using Windows 7, you will place your hero files here: C:\Users\(username)\AppData\Local\Irrational Games\Freedom Force vs the 3rd Reich\Custom\Heroes
I am using Windows 7 and the steam version of the game F:\Steam\steamapps\common\Freedom Force vs. the 3rd Reich\custom\Art, there is no "Heroes" category.

The Heroes folder is not located in the same folder that the game is located in.
As Hoss stated, it is located in the "C:\Users\your username\AppData\Local\Irrational Games\Freedom Force vs the 3rd Reich\Custom\Heroes" directory
You might have to enable the view of hidden folders to see the file.
To do that, whenever you open a folder or something, you should see "Organize" in the top left corner of the window.
Click on that, and go to "Folder and search options".
Once you do that, a window will pop up. Go to the "View" tab.
Under the "Hidden files and folders" section, click "Show hidden files, folders, and drives".
Once you do that, click "Apply" and close the window. You should then be able to find the folder with no problem. :)
