You are in luck, because a ton of these have been done. I would recommend you start here: http://tommyboymeshes.freedomforceforever.com/index.html
There you will find many meshes from various disciplines, including a few that you are seeking like Baron Zemo, various MACHs, Songbird and Tommy's version of Hawkeye (there are many). Tommy's site is a must-visit
From there, I would head here: https://sites.google.com/site/podmark1/index
Under the link for Thunderbolts, you will find that Podmark was gracious enough years ago to do many Thunderbolts, including some of the lesser-knowns like Jolt, Vantage and Citizen V. There are also various Moonstone skins to choose from, if you prefer a particular era
From there, I would head here: http://forceofparadox.yolasite.com/
There, you will find under Murs47's offerings (check the second page, found by clicking on the arrow) a selection of Thunderbolts that includes the most recent look for Moonstone, as well as Crossbones, while under Laughing Paradox's main links, you can find a Hyperion skin as well as multiple other goodies that are not T-Bolts related
From there, I would head to http://www.alexff.com/skinmesh_gallery.php?creator=Courtnall6&logo=C6&category=Marvel
There, you can find a Graviton skin, Speed Demon skins as well as various other characters to pit against your team
From there, it gets trickier.
You will have to go hunting in Yahoo groups for characters like Atlas, Juggernaut, Boomerang and Paladin -- I am 99.9999 percent sure Grenadier did those four.
Afghan Ant I know did a Satana; you can find her here: http://freedomforceuniverse.com/
As for the rest, as best I know: Techno, Headsman, Trick Shot, Ai Apaec and Sultan Magus have not been done.
There is a Man-Thing out there, but I don't know off the top of my head who did it or where it lives. I think there might be a Scourge out there, but I can't promise that, either.
Good luck and good hunting -- and if you do spot a Techno, Headsman or Trick Shot out there, give a shout back in here -- I wouldn't mind having those myself!

Here are links to Gren's stuff:
Atlas: http://groups.yahoo.com/groups/Grenadiermeshes14/files/
Boomerang: http://groups.yahoo.com/groups/Grenadiermeshes9/files/
Juggernaut: https://groups.yahoo.com/neo/groups/Grenadiermeshes7/files (mesh is named Male_Hulking_Juggernaut)
Paladin: https://groups.yahoo.com/neo/groups/Champions_of_Freedom_2/files/ (in the Grenadier's Stuff folder)
Your first stop should be Podmark's site ... he skinned a ton of Thunderbolts characters.
There is a Techno and Trickshot v1 out there ... unfortunately, they don't have a home online :( Maybe some of the older members still have copies.
Barney Barton / Trickshot v2 has never been skinned, and I don't think Headsman has been done either. Also, no love for Mr X?

Okay,Headsman wasnt that important. ;)
I dont know,Mr X just isnt one of my favourites.
BTW,Boomerang link isnt active anymore,so is there some other group with that skin?
And half of this is missing mashes,or is for FF,and the converter isnt working,great...
I'm sure some of the these are skins only. Most of the time, the included Read Me or Info file will refer you to what mesh the skin was created for.
I fixed the links for Atlas and Boomerang above.
I almost forgot that SickAlice made a Skaar that is located here in the Marvel section: http://catman.freedomforceforever.com/index.html
What problem are you having with the converter? Just off the top, are you remembering to convert the keyframes, as well? I know it's a silly question, but that this has occurred in the past.
I cant start the converter.I try to open it,it displays an error and crashes. And thats it.I have the latest NET framework btw.
I posted in your Youngbloods thread, but here it is also: for some reason, even if you have the most current version of .NET framework, you need to install version 1.1 (the link provided where the Converter is). I know that this happened to me when I first tried it.
cyber burn has a scourge. I don't think he made it, and it needs a skin, but he could maybe be talked into sharing it.
I made a skope of Atlas (over Male_giant_boots_pads with skin by Courtnall6), adding details of other meshes by Grenadier and Tommyboy.
If you are interested this in my Yahoo Group:
https://groups.yahoo.com/neo/groups/lion23dj_skopes/info
Btw,is it possible to render characters with multiple arms in this game?
There is a male_basic_4arms by 3DMaster here: https://groups.yahoo.com/neo/groups/3DMastermeshes2/files
and Lord Ehmsidy created a male_basic_6_arms mesh, but it's not in any of his Yahoo groups. I also know that SickAlice has a couple of multi-armed meshes/skopes on his site: http://catman.freedomforceforever.com/index.html
I know he has one in his Spider-man section, but I'm pretty sure he has others. Probably check his Green Lantern stuff as it is full of unique alien bodies.
DaGlob also has a wonderful "Striker" skin here: http://www.alexff.com/skinmesh_gallery.php?creator=DaGlob&category=%&logo=DG
And Tomato has an awesome CSA version of Martian Manhunter with four arms here (it's in the "CSA Bonus" pack): http://heroforce.freedomforceforever.com/tomato.html
I seem to be a little late to the party, but you can find "Scourge" here: https://groups.yahoo.com/neo/groups/Data_Back_Up_Part_4/info
These are by Flash_22798.
I'd eventually like to Skope both the original "Scourge", and the updated "Scourge" proper, but that won't happen for a while yet.
Ones missing are the ones I didnt really have high hopes for, anyway:
-Techno
-Scourge
-Headsman
-Man-thing
-Ai-Apaec
-Trick-shot
-Sultan Magus
And I tottaly forgot about him,but anyone knows were Ghost is?
I almost forgot. Bevo did an awesome Man-Thing skope: https://groups.yahoo.com/neo/groups/suttercain50/files
Blobula has a Ghost here: http://blobula.webs.com/
Hopefully, it's the one you're looking for. I don't know if you'll need to download a mesh for it separately, but the info should be in the Read Me file.

I know I'm a bit behind when it comes to Comics, but isn't this the "Scourge" that you wanted? Titled "Marvel_Villains_Scourge_New"?
Sorry,missed that. XD
I have a modern version (TBolts/Foes) of Boomerang here if you want em. Could use a better skinning:
http://catman.freedomforceforever.com/pages/spider.html (http://catman.freedomforceforever.com/pages/spider.html)
Most aren't listed but I have a Ghost, Troll and Toxie Doxie from Thunderbolts here if you like:

* all the above are for FFVTTR
