Overall mod problem- ffxpulgins folders messed up?

I hope this isn't a double post as I'm already looking for help in the Reformed thread, but I wanted to open this up to anyone who can advise me:

I've been having problems with mods in FFvTR.  Patriot City, reformed, Spiderman, Ultimate X-men all with similar issues.  C4 kindly identified the trouble most likely lies in a messed up ffxplugins folder.  I also discovered my spyware scanner was blocking certain exe's that prevented ffx3 from running.  Could the issue with the spyware/virus program have messed up the folders in the mods?  I reported the false positive to Spyware Terminator which fixed it in today's update.  Should a reinstall of the mods fix this?

It's worth trying a full reinstall.  If the spyware program messed it up, that should restore it.

I'd recommend going a bit further, and reinstalling FFvTTR completely.  Stuff like skins and meshes should be fine, and any customization .py files you want to keep should be fine as well.
